The Gut and the Brain

Rates of chronic disease, including depression, anxiety, attention problems, and autism, continue to rise. Much of this shift is linked to changes in the modern diet. The encouraging news: you can support your mental and physical health by improving what you eat. Small, consistent changes can meaningfully influence how you feel.

Traditional medicine often focuses on symptom relief. Functional and integrative medicine look deeper. They ask whysymptoms appear and how to treat the underlying cause. Research now shows that gut health plays a central role in brain function. Studies, books, and entire scientific fields—including neuropsychoimmunology—continue to show strong links between gut bacteria, inflammation, digestion, and mental health.

Our digestive systems now face heavy pressure. Highly processed foods, food additives, and widespread antibiotic exposure all affect the balance of gut bacteria. Synthetic chemicals and preservatives also stress the digestive tract in ways we’re only beginning to understand.

When digestion becomes inflamed or damaged, nutrient absorption suffers. Since the gut is responsible for absorbing vitamins and minerals, any disruption can create deficiencies that affect many systems—including the brain.

Food triggers vary widely between individuals. Genetics, stress levels, and life experiences all shape how the body reacts to certain foods. Because testing can be unreliable, elimination diets often provide clearer answers. Interestingly, the foods people crave most may be the ones triggering their symptoms.

Gluten and the Brain

The individuals who improve most often have celiac disease or gluten sensitivity.

In celiac disease, the immune system attacks the lining of the small intestine. Healthy intestines have villi—tiny, finger-like projections that increase absorption. In celiac disease, these villi flatten, reducing the body’s ability to absorb nutrients. Even in people without celiac disease, gluten can cause inflammation and increased intestinal permeability (“leaky gut”), allowing partially digested food particles into the bloodstream and triggering immune reactions.

Gluten is just one potential trigger. Many foods can cause inflammation or gut permeability. Identifying these foods can dramatically improve both physical and mental health.

Elimination Diets

Elimination diets give you insight into which foods help or harm your body. The version described here follows guidelines from the Institute for Functional Medicine. Support from a clinician, friend, or group can make the process easier.

Most elimination diets last at least 21 days. Children often respond sooner. The immune system needs about three weeks to calm down once a triggering food is removed. Lowering caffeine gradually before starting can help you avoid withdrawal symptoms.

  • Gluten (wheat, barley, rye, spelt)

  • Dairy

  • Corn

  • Eggs

  • White sugar and added sugars

  • Shellfish

  • Soy

  • Beef

If this feels overwhelming, begin with gluten and dairy only. But if you can commit to the full list, the benefits are often clearer. Some people extend the plan to three months because certain food reactions take longer to resolve.

What You Can Eat

  • Vegetables

  • Fruits (in moderation)

  • Healthy oils (olive, coconut, avocado, ghee, flax)

  • High-quality meats in moderation

  • Fish (preferably small, low-mercury species)

  • Nuts

  • Seeds

Other Foods to Consider Removing

Some people benefit from removing additional categories:

  • Non-gluten grains

  • Legumes (may cause gas or bloating)

  • Nightshades (tomatoes, potatoes, peppers, eggplant)

Removing grains and legumes creates a Paleo pattern, which may further reduce sugar and carbohydrate load. Nightshade sensitivity can show up as digestive symptoms, joint pain, headaches, or mood changes.

Because elimination diets also function as detoxification, quality matters. Choose organic produce when possible and grass-fed or hormone-free meats. Stay hydrated and support daily bowel movements. A multivitamin and probiotic can help restore gut health.

During the first week, you may notice detox symptoms such as headaches, runny nose, fatigue, or mood shifts. These reactions often reflect the body adjusting. Keeping a journal helps you notice patterns.

Reintroducing Foods

After at least three weeks, begin reintroducing foods one at a time. Maintain your elimination diet as the base. Add a test food for two days while watching for changes in:

  • Mood

  • Energy

  • Pain

  • Sleep

  • Concentration

  • Digestion

  • Congestion

  • Skin symptoms

If symptoms return, remove the food and wait until symptoms resolve before trying another. Continue until you’ve tested all the eliminated foods.
